See site below and read 2nd paragraph under entry/Exit requirements. The fine is $100usd for each month overstay...so I would THINK one day would not be a problem...you could ask as you enter the country.
You do not count the day of arrival. Just like when you count to 10, you don't count zero.
I don't think an airline will even issue a ticket without a return ticket within 90 days... but when people overstay the 90 days in Costa Rica that's different from trying to get in the country without the return ticket within 90 days... they will actually escort you back to the plane and sit your butt in a seat. They will deny entry.
But in your case, since it sounds like you are really there for 90 days and not 91, you should be fine.
I think you'll be fine. I live here and leave within each 90 days to renew the visa. I crossed the border at Nicaragua once with a friend that was 2 months overdue, and they didn't say a thing. It depends on their mood and your politeness. Don't worry, be positive when walking through the gate, smile, be courteous, speak Spanish, and you'll be fine. 1 day should just be considered a minor mistake.

I booked my flight weeks ago and just realized my stay is for 91 days if you include date of arrival and day of departure. is it just a fee for 1 day over or more serious charges?
